Should all of the points for a given piece of equipment show up in the hierarchy tree regardless if I have added a haystack slot to it or not? Gets a little confusing when trying to determine which ones I have added a slot to and which ones I have not. If this is the way it's suppose to be, I can deal with it. Just wasn't expecting that after watching the youtube video. Could there be a way to identify in the tree which ones have added slots and which one do not?

Yes, we just recently introduced a change in the latest build, that shows all the points for a given equip in the hierarchy, even if they do not have a haystack slot. This way you do not have to tag the points with extra info just to get them to show up in the nav tree.
A couple people have asked now if there is a way to identify which points have a haystack slot associated with them. As far as I know, there is no way to do that with BQL -- I haven't figured it out anyway. So I think what I will do for the next build is auto-generate a marker tag that signifies that a point has been annotated by hand. Then you can use the query mechanism to find points that have (or have not) been annotated.

I also noticed a strange thing when adding a nhaystack:HEquip property to my devices.
If I have 10 devices and I only add the nhaystack:HEquip property to 3 of them, in the NHaystackService hierarchy tree, the last device shows its points and the points for the rest of the devices that I have not added a nhaystack:EEquip property to.
Example: I have M001,M002,and M003 in my hierarchy tree. M001 and M002 have all of the points for their devices under them, but M003 has all of its points under it, including the points for M004 - M010. If I add a nhaystack:HEquip property to M004, then M003 will have only its points under it in the hierarchy tree, but now M004 will have its points plus M005 - M010's points as well. It seems like the last nhaystack:HEquip property winds up displaying the rest of the points that have not been assigned.
